modplus is a wrapper script for Modeller; it performs sequence-structure alignment and preprocessing steps to model target sequence. The input to the program is a multiple alignment of target and template sequences in the FASTA format. The template structures will be supposed to be accessible in a given location.

mobility is a collection of Perl scripts to calculate gene-level similarity among annotated genomes. The scripts can be executed from the command line and the only dependencies are BioPerl and NCBI BLAST. Separately, we include a MATLAB script to calculate fluidity and its variance directly from matrices of shared and total gene counts.

Flipkin works with Reduce, Probe and Prekin to help you decide the best “flip state” for asparagine, glutamine, and histidine. Flipkin will generate recommendations as to correct orientation, ‘flip’, of the sidechains of Asn, Gln and His. It will also generate kinemages of the flips and with all-atom contact dots for your selection of the best flip state. The newer version of this script uses perl; an older version using awk rather than perl is also available at right
