codonbias 20060818 – Estimate Selection Coefficients relating to optimal Codon usage

codonbias 20060818

:: DESCRIPTION

codonbias will allow the user to estimate selection coefficients relating to optimal codon usage. The basic methodology is similar to the codon based models implemented in the popular program PAML by Ziheng Yang. However, it explicitly models selection for optimal codon usage on different lineages of a phylogeny.

CodonW 1.4.4 – Codon Usage Analysis

CodonW 1.4.4

:: DESCRIPTION

CodonW is a package for codon usage analysis. It was designed to simplify Multivariate Analysis (MVA) of codon usage. The MVA method employed in CodonW is correspondence analysis (COA) (the most popular MVA method for codon usage analysis). CodonW can generate a COA for codon usage, relative synonymous codon usage or amino acid usage. Additional analyses of codon usage include investigation of optimal codons, codon and dinucleotide bias, and/or base composition. CodonW analyses sequences encoded by genetic codes other than the universal code.

JCat 1.0 – Java Codon Adaptation Tool

JCat 1.0

:: DESCRIPTION

JCat (Java Codon Adaptation Tool)presents a simple method to adapt the Codon Usage to most sequenced prokaryotic organisms and selected eukaryotic organisms. The codon adaptation plays a major role in cases where foreign genes are expressed in hosts and the codon usage of the host differs from that of the organism where the gene stems from. Unadapted codons in the host can for example lead to a minor expression rate.
