EDISA 1.0 – Extracting Biclusters from multiple Time-series of Gene Expression Profiles

:: DESCRIPTION

EDISA (Extended Dimension Iterative Signature Algorithm) is a novel probabilistic clustering approach for 3D gene-condition-time datasets. Based on mathematical definitions of gene expression modules, the EDISA samples initial modules from the dataset which are then refined by removing genes and conditions until they comply with the module definition. A subsequent extension step ensures gene and condition maximality. We applied the algorithm to a synthetic dataset and were able to successfully recover the implanted modules over a range of background noise intensities.

exim – Compare Time-series Expression Profiles

exim

:: DESCRIPTION

exim is a program that compares two time-series expression profiles using the dynamic programming algorithm.  To avoid bias due to differences in magnitudes, the vectors are first normalized such that each has zero mean and standard deviation of one. Unlike sequence comparison, gaps are not allowed, since the meaning of a gap is that a time delay is introduced. If two genes are co-expressed (possibly with a time-shift) it is unlikely that one will re-synchronize itself to the other, once they departed (a gap was introduced).

DynBin – Binning Microbial Community Profiles

DynBin

:: DESCRIPTION

DynBin is a dynamic programming algorithm based binning method for ARISA data analysis which minimizes the overall differences between replicates from the same sampling spot. Data preprocessing identifies several outliers which are later found to be due to systematic errors. Clustering analysis of the time spots based on the binned data reveals important features of the biodiversity of the microbial communities.
