AmplifX is a software to search through a collection of primers, such as any molecular biologist has in his refrigerators, to find those which can be use to amplify a fragment into a target sequence, for example, and particularly, to design strategies to screen recombinant clones by PCR. Some information is associated with each primer; some automaticelly computed by AmplifX (like TM, Quality, length) and others given by the user (name, comments,…) This allows general aspects of primer management (sequences and real tubes). AmplifX can also design new primers.

QPCR is a versatile web-based Java application that allows to store, manage, and analyze data from quantitative real-time polymerase chain reaction (qPCR) experiments. It comprises a parser to automatically import generated data from qPCR devices and includes a variety of analysis methods to calculate Ct and amplification efficiency values. The analysis pipeline includes technical and biological replicate handling, incorporates sample or gene specific efficiency, normalization using single or multiple housekeeping genes, inter-run calibration, and fold change calculation. Moreover, the application supports proper error propagation throughout all analysis steps and allows conducting statistical tests on sample classes. Results can be visualized in highly customizable charts and exported for further investigation.
tYNA (TopNet-like Yale Network Analyzer), a Web system for managing, comparing and mining multiple networks, both directed and undirected. tYNA efficiently implements methods that have proven useful in network analysis, including identifying defective cliques, finding small network motifs (such as feed-forward loops), calculating global statistics (such as the clustering coefficient and eccentricity), and identifying hubs and bottlenecks etc.
qPCR-DAMS is a database management system implemented on MS Access 2003 and Visual Basic. It is designed to analyze, manage, and store relative and absolute quantitative real-time PCR data. The system consists of 5 blocks: three blocks (Gene, Plate, and Experiment) for inputting, storing and describing raw data, and two blocks (View data and Process Data) for checking, evaluating, and processing data. Users are allowed to choose among four basic outputs: (I) Ratio relative quantification, (II) Absolute level, (III) Normalized absolute expression, and (IV) Ratio absolute quantification, and two advanced options: (V) Multiple reference relative quantification and (VI) Multiple references absolute quantification, within single software package. The coefficient of variation is monitored at each step during data processing and the accuracy is further improved by an easy data tracking and display system. In summary, qPCR-DAMS is a handy novel tool for real-time PCR users.
