ImageJ is a public domain Java image processing program.ImageJ was designed with an open architecture that provides extensibility via Java plugins and recordable macros. Custom acquisition, analysis and processing plugins can be developed using ImageJ’s built-in editor and a Java compiler. User-written plugins make it possible to solve many image processing and analysis problems, from three-dimensional live-cell imaging, to radiological image processing, multiple imaging system data comparisons to automated hematology systems.

microManager (also called μManager) is a ImageJ Plugin for control of automated microscopes. It lets you execute common microscope image acquisition strategies such as time-lapses, multi-channel imaging, z-stacks, and combinations thereof. μManager works with microscopes from all four major manufacturers (Leica, Nikon, Olympus and Zeiss), most scientific-grade cameras and many peripherals (stages, filter wheels, shutters, etc.) used in microscope imaging.

ITCN (Image-based Tool for Counting Nuclei) is an ImageJ plugin for counting the number cells within an image. The inputs are:

  1. an estimation of the diameter of a cell
  2. an estimation of the minimum distance between cells
  3. either a region of interest (ROI) selected with ImageJ’s selection tools or a black and white mask image that is white in regions that are to be counted

BQBisqueJ requires adding a Bisque JAR file to ImageJ. In ImageJ 1.31 or later, this is done by copying the Bisque JAR file into the plugins folder or an immediate subfolder of the plugins folder, then restarting ImageJ.

Costanza (COnfocal STack ANalyZer Application) is a Image segmentation software developed for 3D confocal data. Implemented in Java as a plugin to ImageJ.

Costanza is used to segment compartments (cells) in a stack and to extract quantitative data for the extracted compartments, including intensities from a second stack.
